2.5 Trouble shooting
I can't find or select BioProject in [Search the BioProject] when writing KRA submit.
In the KRA system, the submission order must be BioProject, BioSample, and then KRA.
Please submit your BioProject first through [New BioProject Submission].
If you have already submitted the BioProject but still cannot find it, go to My Page -> My Data -> My submissions and check if the "Data type" is set to NGS Data of Genomics data.
Additionally, after submitting the BioProject, you must submit the BioSample.
If the BioSample is not submitted, you will not be able to select the corresponding BioProject in the Search the BioProject.
I can't find sample name when writing KRA submit.
Only the sample names submitted in BioSample can be used. If you can't find the sample name, please submit it in BioSample.
To check previously submitted sample names, go to [My Page -> My Data -> My Submissions], or refer to the [BioSample Sheet] in the Excel Spreadsheet provided at the KRA Submit page.
I can't find the desired library method or platform, instrument model
If suitable options for library strategy, source, selection are not available, select other and provide detailed methods in the library construction protocol field.
If suitable options for platform are not available, select unspecified and write device model in the instrument model.
An error occurred in the library name during validation
Library name is short unique identifier for the sequencing library. Each Library ID must be unique in a single BioProject. Check if the library name is unique within the BioProject!
Example:
C0120_TRANSCRIPTOMIC
C0125_GENOMIC SINGLE CELL_1, C0125_GENOMIC SINGLE CELL_2
How do I upload raw data file?
Upload the raw data using GBoX (https://www.kobic.re.kr/bioexpress/), a platform designed for high-speed transfer of large-scale data. Once the file upload is complete, go to Submit to KRA, enter the file path, and submit it along with the metadata.
Please refer to the 2-4. KRA File Upload for detailed descriptions and guidelines.
For inquiries about using GBoX or upload errors, contact cloud_team@kobic.kr
What is an MD5 checksum and how do I compute it?
MD5 checksums are used by KRA to verify integrity of transmitted data. MD5 checksum is a 32-character alphanumeric string (example: f8ceb46266b519e4739af9ab860fa7f3).
Method:
windows (cmd) : certutil -hashfile [file name] MD5
mac : md5 [file name]
unix/linux : md5sum [file name]
I want to delay the release date when setting it, but the calendar doesn't go further
When setting the release date, it can only be set up to 3 years from the writing date. If you need an extension after registration, please contact the KRA staff at kra@kribb.re.kr.
How many samples and experiments do I need?
You may have more than one experiment per sample.
A Sample is a record of biological isolate with unique physical properties. Please refer to the 2-1. BioProject & BioSample for detailed descriptions and guidelines.
An Experiment is a unique sequencing result for a specific sample.
In the KRA Metadata template, Experiment is represented by a combination of [Instrument model] [Layout] Sequencing of [Sample name] and corresponds to one row in the table.
How do I create more than one Experiment (library/replicate) per Sample in KRA metadata?
Each row in the KRA metadata template represents one EXPERIMENT. Use the sample name of BioSample (depending on BioSample sheet of the template) in rows (Experiments) that you want to associate with this sample.
How do I create more than one Run per Experiment in KRA metadata?
Only one Run per Experiment is allowed in the KRA metadata. When libraries are indeed identical (same combination of Sample name + Library strategy or source
), all files should be placed in the same RUN. To do this simply enter the file names consecutively in the same row.
Use a semicolon (;) as a separator between paired-end read files (R1, R2), and a comma (,) as a separator between multiple files, such as for multi-lane or replicate data
Example:
Kdata_S1_L001_R1.fastq.gz;Kdata_S1_L001_R2.fastq.gz
Kdata_S1_L001_R1.fastq.gz;Kdata_S1_L001_R2.fastq.gz,Kdata_S2_L002_R1.fastq.gz;Kdata_S2_L002_R2.fastq.gz
I uploaded all data files into my personal folder, but I can't see any files.
Please check the GBoX path and try again.
How do I re-name my Experiment/Run?
Modifications are not possible after the registration is completed. Contact KRA staff at kra@kribb.re.kr.
How do I change the PLATFORM in my Experiments?
